So if D7000 is an upgrade from the D90 do you not think that this numbering has gone a bit Haywire?? The numbering don't make sence to me.

Because they can't call it the D100.
The D100 was the old predecessor to the D200 and D300.

I think it's to keep in in line with the D3100, D5000 numbering.
