Auto focus niggle

Hi All,I use a Canon 400D with the Canon 400mm f5.6 prime.It explains in my 400D`s manual,that the camera will focus on what ever is the nearest point,this can be a problem I have noticed particularly with birds,as we more or less always strive to get the Eye sharp,I find my 400D often gets the breast pin sharp,and leaves the eye a little soft.I realise Manual focus is an option,and I do use it frequently,but on small or moving targets,and our normal less than ideal lighting auto focus helps.Can anyone offer any tips to get better more constant results from using auto focus ?
